I've wrestled the stiffer and slightly larger hose into place and the toilet is installed...finally!

I installed a Jabsco regular bowl. I can only get it to fill a few inches with water from the thru hull no matter how many strokes I give it? I have the flush control lever completely over and the thru hull lever is completely open. Is this normal?

Yep, it's normal.
Marine toilets, except for the high end models with multiple flush options, aren't designed to hold the water they bring in... each pump stroke pulls water in on the upstroke, pushes the same amount plus at least some of the bowl contents out on the downstroke. The wet/dry lever doesn't control how much water comes in, it only blocks or allows water being pulled in to make it into the bowl. If you want to add water to the bowl ahead of use--highly recommended before solids--you'll have to use a cup from the sink.

Okay...I thought the wet brought it in and the dry took it out. So the only function of the dry is to take it out.
Thx. Fortunately the sink is close by :)

Not quite...wet draws it in AND out...dry just draws it out. Two Solo beer cups full of water is just about the right amount to add.
