We would like to put in a new access hatch to the chain locker so we can clear the chain from the deck rather than scramble to the v-berth everytime it jams up. Anyone done this. Will it compromise the deck?

Keep in mind that the deck has a balsa core. For that reason I would ensure that there is sufficient distance for the chain to fall to prevent a jam and/or that the chain and the windlass gypsy are the correct size. I my opinion the deck is the last thing I would cut, unless it already has water in the core and you want to replace it.
