Again: it depends
If you have an isolator the it needs to go to that. If not then Hunter (and most others) typically run the + alternator to the starter + to save running another high current wire all over the boat. The starter + will run to either a 3 way or a one way switch depending on how you have your house and start banks set up.
Boat wiring is HIGHLY dependant on the equipment installed. There are numerous ways to "skin the cat." All run the alternator + to one of the battery bank +es through a switch of some sort.
