Water in the Cylinders

When pulling up the anchor in Rodney Bay, the engine wouldn't start. Not so much of a problem as we usually sail off the anchor and mostly on again at day’s end, but a nuisance none the less. So off we sailed for Ste. Annes, Martinique; we had a great sail, by the way.
We anchored in the outer anchorage at Ste. Annes, Martinique and after dismantling, cleaning and reassembling the exhaust and cooling systems of the 4-236, it now runs fine, but we still no idea why we had water in the cylinders. We ran about an hour after reassembly, to the inner anchorage at Marin, so the engine had plenty of time to heat up. The exhaust is on the transom, well above the water line and we only ran in to get fuel and back to the anchorage in Rodney Bay the previous day (the engine barely had time to reach operating temp), so there’s virtually no chance the water came up through the exhaust. There is a siphon break on the s/w cooling line and the fresh cooling water stayed topped up. I pressure tested the heat exchanger and riser (a difficult design to pressure test but it seemed to be fine) and visually inspected everything else, but found nothing anywhere that would indicate water leaking where it was not supposed to be. Again this morning the engine turned over just fine. No bubbles in the header tank when the engine is running and the water remains green (clean), so I doubt a head gasket is at fault.
Does anyone have any idea of where this water may have come from; if not the exhaust manifold, head gasket or the riser? Don’t we all love boat gremlins?

This could be the sign of a bad heat exchanger/exhaust manifold. Some Yanmars have the exhaust manifold and heat exchanger in one piece. If you have a small leak between the exhaust and the raw water side, it could leak back into your cylinders. Not sure about the Perkins though.

I had a similar leak on my engine but it was between the exhaust and the fresh water side. It started out intermittently and eventually got worse. At first I would lose a couple ounces of coolant over weeks. It then got to the point where I barely made it home from our annual cruise.

The engine could have kicked backwards on shut down. Check the inside of the air cleaner for signs of exhaust residue.

Did the engine turn over a while when you tried to start it? or did it not ever turn over when the button was pushed? If it turned over a little before it locked, (as to clear an air bubble in the fuel maybe), it may have filled the exhaust side from not starting as it turned over.. If it was locked up when you first pushed the button, then you probably have a leak like Tim describes .. Definitely more detective work is in order.

Originally, the engine would not make a revolution when I tried to start. Checked starter, but it was fine. Was definitely water in the cylinders; you cannot compress water, no matter how good your starter or batteries! On the run into this anchorage as in OP, the exhaust did not steam at all, by the way, so it's unlikely to be leaking while running.
Two days now the engine started w/o problems each morning. What worries me the most is if I don't start it each day and water does reappear, then the engine will rust up if the water sits in there.
I have had engines do a partial hiccup in reverse on shut down before and send water into the cylinders, without other problems and I am really hoping that this is what happened.
This model Perkins has separate intake/exhaust manifolds; no possibility of leaking there.
I'm sure it'll be months before I relax on this one, even if it does not reappear.
