Is there a single source that could track the ownership of my boat from the factory to present?

If it were USCG documented then yes... if not then you will need to go with the state registration office and ask them. If ownership changed states, you may have to go through more than one agency.

Was this boat ever documented? If so, you can do a title search through the US Coast Guard (USCG) or Foreign, e.g., Canadian, Documentation Agency. They can provide a title abstract, which will show the ownership history. You can also do that through a marine title company for a fee. Recently did that for a USCG documented boat I purchased last October.

i've gone that route but it has huge gaps.

I see documentation from what looks like when she was built (2000) and then for the last owner. There is 20 years of gap in between.

Attached is the abstract of title my marine title company obtained from the USCG last October for my 1984 Symbol Sundeck motor yacht. It shows boat ownership since 1984, including hailing port, price paid and boat name. The Taiwan boat had an interesting history having started in Seattle (WA) then Long Beach (CA) Portland (OR), Stockton (CA) and now San Francisco (CA).

If it is registered by the state... Call the state agency that issues registration numbers. They can tell you who owned it last
