Two sets of 6v house batteries each measured 13.91. House was 13.71. But couldn't xantrex be set to charge them differently?

Do you have your House Battery selector switch set to BOTH?
My 2 batteries are selectable and my Xantrex will charge the selected Battery. If I select BOTH then Xantrex charges both. The two batteries have an Isolator which prevents Bat 1 charging/depleting Bat 2 in the BOTH position and Xantrex in OFF.

BTW it looks like the Xantrex does NOT charge the starter battery.

Here is the recap guys. Problem solved.
I had some loose connections and a bad relay. She now starts every time. Prior owner also had a deep cycle for the starter battery and I swapped that out for a true starting battery.

Thanks to all that commented. In the process I hooked up with another member with a different boat but nearly identical equipment. That's a source of info that I will be tapping into often. Love this forum.

Recap on the xantrex issues.
Turns our the xantrex only charges my house bank nit the starting battery. The single red blinking light meant I had to reset the system. When I did that it froze. Xantrex customer service said to disconnect power. Did that but blew the in line fuse. Replaced that and now all is good. Thanks to JamesG for help in operating that Xantrex system. I turn off the inverter (from DC to AC) and make sure I turn the charger on when Engine or Genset is running. Also equalized house bank. All ok now.
