Our rudder is a kick up type and it uses a bungee cord sewn to a piece of 1/4" line that gets cleated off on the side of the rudder box. The thread that is used to attach the bungee to the line is deteriorating. What would be the best thread to use for this application?

I would NOT recommend the recent thread on cruising through a race course. It breaks down too easily. It also becomes heated when pressure is applied.

I'd use Dacron, aka polyester. It's strong, low stretch, UV resistant, and the same material that many sails and lines are made from. It's available from sail shops, and sewing stores but is most most commonly found in the health and beauty isle labeled "dental floss." (Yes, it's the same thing.)

Use red on the port side of the bungee, green on starboard.
