procedure for centerboard trunk in a bottom job?

I had a bottom job done on a O'Day 23 and after the job the centerboard was sticking in the up position until being pulled down about a third of the way. The yard tells me there were some barnacles that were not removed and they scraped out the trunk and put the boat back in the water. Am I wrong or should the trunk be cleaned and painted?

You are right

I scrape the inside of my 23's trunk and paint it inside as far up as possible. Don't forget to use the hard epoxy type bottom paint for the inside of the trunk. If you rely on the ablative paint, it won't protect as well because its out of the flow of water.
