I went out today with mynew set of halyards. There is a lot of excess line. How much should I cut off (if any) and is there a reason to keep a lot of extra.

Don't cut...

Be sure that you don't cut your halyards while your shackles are at the top of the mast. Bring your sails down and make sure you have plenty extra before you cut anything. If you are still sure you have way too much: Wrap where you are going to cut tightly with black tape. Cut in the middle of the taped section and burn the ends.

Have you already replaced the new for the old

halyard yet? You want some 'extra' in the halyard just in case you lose the other end up the mast, but not so much that it is a hazard. I recently replaced our jib halyard by cutting off the snap shackle of the old halyard and sewed (a few stitches with sail repair thread) and taped the intersection of the 2 halyards and was able to pull the new one through with the mast up. I hear that a big paper clip and tape can achieve the same effect to connect the 2 halyards. What Steve said: burn the cut ends of line before use. Don't cut anything except as a last resort even though short lines are useful too. Lines that unravel their weave lose most of their strength. Step away from the sharp knife until you are sure.

Primary Winches

It is a good idea to have halyards long enough to put on your primary genoa winches and tail. It is easier to hoist someone up the mast using the primaries than the halyard winches. The halyard can be routed from the base of the mast to the two rail with a snatch block to the primary winch. Having a extra length will also save you money if you have to trim a worn end off the halyard and find it too short.

Thank You Guys I got 'er done!

This may be helpful to someone: I made a serviceable hot knife from a scrap piece of 1/16 brass shim, Sharpened and held in a vise grip you can heat it with a torch.

Try....

....to always use a long eye splice for the end of your halyards. A long eye splice will allow you to remove and/or replace a shackle without having to cut your halyard. Just my 2 cents worth......
