Leaky Screws

During the recent rain storm I noticed that I saw shipping a lot of rain in through the various mountings on the hull. Mostly from one of the fittings for the mainsheet located right outside of the cabin hatch and from one of the screws that hold the hatch guides on the pop top. Now I see that the PO has tried to plug the leaks by jutting silicon around the knock outs that let you get at the nuts from the bottom. I’m thinking that this isn’t the best way to stop a leak because if you are successful it will just trap the water between the inner and outer layers of fiberglass. Does anyone have any suggestions on how to stop this type of leak? I would like to leave the cushions in the boat when I moor it so I want to stop all my cabin leaks. :)
