We have recently bought a 2007 hunter 41 with a two zone ac system/heat. the units cool very well, but once it gets to temperature, it cycles on and off repeatedly every time the temp rises a degree or so and is very distracting while attempting to sleep. If you run just the fan, then you get no ac...is there a way to run the fan continuously while have the compressor kick in or out when necessary. We attempted the Auto function but then it would kick over into heat..help

Some solid state controls have that option in the fan control set-up. There usually is a way to get into a "Setup" mode for the controls; from there you may be able to click that option for the fan on or off.. The manual for your particular control set, which should be available on line, will point you there.

I have a 2006 and in auto the fan runs non stop and the compressor kicks on and off per the temperature setting. The number on the temp screen is the current room temp. In auto mode you must hit an up or down arrow to actually set the desired temp then the unit will run heat or air to achieve the set point. You will not see the temperature set point until you hit an arrow up or down. If all else fails read the directions.

Both of our units would cycle frequently as you described, and both had an external thermostat installed inside the compressor box. From the "Port" page of our blog:

Inaccurate HVAC Thermostat

This one turned out to be an easy fix. The HVAC control panel is mounted on the side of the galley peninsula, and never did provide an accurate indication of the ambient temperature. As a result, the thermostat would not control the temperature very well. It turns out that someone installed an alternate air temperature sensor and placed it inside the compartment where the HVAC unit is located (See arrow in photo). By simply disconnecting this alternate sensor, the thermostat now reads accurately and does a much better job of controlling temperature.

You might want to check the manual for programming settings.
The default setting for our systems is for the fan to run continuously and the compressor to cycle on and off as needed. Perhaps someone changed the settings and set the fan to cycle with the compressor thereby causing short cycling.

I will say that with air conditioning I like fan on continuous as it helps circulate the air and you don't need it as cold. With heat I prefer the fan to cycle with the compressor since it kind of blows cold air around when compressor is off.
