Okay so I installed a new jabsco head to replace my old one. The installation went smoothly (for me) however I was puzzled by some of the connections. On my old head there was a hose coming out of the back of the bowl that goes to anti syphon valve and loops back into to connect at the pump handle just below the hose for the sea water intake. The new head came with these fittings but had a hose which directly connected the two together. I fitted the old anti syphon valve hoses to these connections but did I have to ? My head probably sits just above the water line and the outlet from the toilet is just above the top of the holding tank ? Any thoughts ?

U did it right. That hose that came with the new head can be discarded.

I've had the Jabscos for 11 years in boats, and always had just that straight hose and always the thru-hull was open. Considering your head above water (as mine is), you could have stayed with the straight hose. In either case, you'd want to leave the valve on the dry-bowl side when not needing the wet bowl..
