The first step would be to take some pictures of the cockpit seats and post them here. Without a picture it is pretty difficult to guess what needs to be done.
It is likely that you will need to remove the old rotting ply, replace with new marine ply (if you can find it) and re-epoxy/glass it in place.
If they are simple ply seats covered in glass, remove the top skin to expose the rotten ply. Replace the ply. Re-glass over the ply. Apply Gelcoat. Enjoy...
Do a search online for fiberglass repairs. Plenty of good info on the web about the subject.
If the upper surface is still good looking, just unsupported, I'd be tempted to work from beneath. Cut away the inner glass and hack out the plywood. Then reglass from below. Not sure how feasible that is though.
