My engine needs to be realigned. As of right now my yard is going to do it. There saying it should be done while the boat is in the cradle and than again when the boat has been in the water for about a week. Does this make sense. It seems like a extra charge.

My opinion is that if the engine and/or mounts have been changed, an alignment on land is only desirable to get the adjustment close. The final alignment must be done in the water after the hull has had time to flex and assume its natural shape. If nothing has been change in the drive train, I would just do the alignment in the water because it should be fairly close.

This is just my opinion-I have only done the alignment in the water myself.

This is a great do it yourself project. All it takes is a couple of wrenches, a feeler gauge, and a bit of patience. It also gets you in tune with the condition of your mounts and engine beds, which you may not pay that much attention to otherwise. Save some money and try it yourself. If you find out you can't figure out how to do it, then you can still have the yard do it, and you're not out anything, except maybe the few bucks for the feeler gauge.
