I need to remove and re-seal the intake water valve on my boat. I read that butyl tape does wonder for sealing around a boat but can I use it for that purpose or should I still use Sika-flex for that job.

One assumes the intake water valve is below the waterline - possibly the motor cooling water intake seacock. Do not use butyl tape to seal anything below the waterline. For a very reliable install/reseal read and consider the directions by Maine Sail located here.
