I thought about Main's butyl it will take alot of it, the rail is around 60 feet by 2 inches. I was hoping that one of the caulks would be the best, but I'll use the butyl if that would be best.

You're going to use a lot of tube caulk too... I would suggest calling the manufacturer of the rub rail and ask them if a polyurethane (4200 etc.), polyether (UV-4000) or polusulfide (Life-Calk) is compatible with the plastic.
