Hello all, I have a Hunter 28.5, but this electrical question may apply to any number of other boats. I am in the winter project mode with my son, rewiring from the Battery Selector switch to the batteries. I labeled everything carefully before pulling it out. I found that the battery isolater cables go directly to the positive terminals of each of the two batteries. A wiring diagram on line at www.boatfix.com/how/Ele2.html (diagram 2) shows that the battery isolater cables should go to the battery selector switch.

Does this matter if the cables go to the terminals or should it be rewired to have the isolater connected to the switch??

The wiring to me in the diagram looks to be for a 'combiner' . Is that what it is? to me the diagram you posted looks the same as those. Since the + pos. post on the batteries are hooked to the 1 and 2 on the switch it doesn't make much difference if the wire from the isolator/combiner goes to the battery post or the switch since they are tied together.
Of course saying that the wires should be of the proper size to carry the current from the alternator.

Anyway, dump the isolator, it drops about a volt from the alternator which is not good, run the alternator output to the house bank, and then read this, both pages, please: http://forums.catalina.sailboatowners.com/showthread.php?t=104505

When you say "isolator", that conjures up a couple of big diodes on a heat sink. It's not the same as a combiner. If it's a diode isolator, the diodes make a voltage loss, so your batteries never will get a full charge voltage.
To answer the question, electricity-wise, either would be okay, but I would wire it to whichever is the shortest cable run.
