Well, I don't think you are going to get a lot of respect as 'the skipper' from the 20 plus hardened mariners aboard the freighter you are operating, so I would go with Captain, with a capital C there. On the cruise ship, it was more 'office manager' than either, and not a position I would ever hold again.
If there are paying passengers aboard a sailing vessel with paid crew it is good to be the captain, with a small C, sort of to say that if we all want to have a good time, listen to me.
If it's just a fun sail with friends, then skipper is really more than satisfactory, if everybody is so drunk they can't remember my name. With the wife it's SIR, if I want to sleep alone in the forepeak!
