On my O'Day 272, I have the usual 2 battery setup. If i have it set for battery 1, will both batteries charge when I am running the engine or do I have to set it on "both" for both batteries to charge. It takes a long time for the glow plug to start the engine so I usually leave it on "both" Somebody mentioned that you should not do this because 1 battery may be weak and you won't know it.

It All Depends on How It's Wired.
Most likely your alternator output goes to the C post of the switch, which means it is a charging selector as well as a use selector.
