Our 1982 C&C 30 is fitted with an Atomic 4 and this past summer we experienced motor problems such that at haul-out, on the advice of a mechanic, we had the motor removed. This past season we would not have used more than a tank and a half of fuel. On the other hand, pending what might be wrong with the motor, I have been exploring a diesel replacement as opposed to a rebuilt A4 from Moyer Marine. I would appreciate hearing from any other C&C owners who may have faced this situation. If we go to a new diesel, the engine of choice would be either a 16hp or 20hp Beta.

Beta would seem to be the way to go. Their engine mounts and driveshaft go in the same spots as they did with your A4. Woodenboat did an article on a changeover a good while back (5 or so years?) that went into detail about the need for new tanks, supply lines, and the like.
I would say it depends how much monetary value you place on your boat. A rebuild is an easier process given that you can get away with keeping few bolt on parts, as well as tank, lines and exhaust. A quality rebuild from Moyer should last many years. And you don't sound like extensive engine hour users.
