I've ordered a new backstay and its been supplied with 1/4" pins - the holes in the transome eye fittings are 5/16".Is that ok or should they both be 5/16"?
They really should be the same size. The reason for this is that the circumference of the two are different, hence so is the arc of the circle. This results in less contact area between the pin and the eye resulting in premature wear and possible rigging failure.
is called "point loading." The entire load passing through the stay will be concentrated at the single point where the pin contacts the hole. This is a BAD THING, although lots of boats get away with it (look around your marina). Additionally, the larger pins will of course handle higher loads. Do it right and sleep better.
