I have removed all the teak from the cockpit of my 1987 H-34 in order to refinish. When installing the freshly varnished pieces I will need new bungs over the screw holes. What is the best sequence to follow as far as varnishing: install pre varnished bungs into the varnished trim or varnish the bungs once the already varnished trim piece is installed?

I've never done this, but it would make more sense to varnish them after they're installed to prevent water intrusion.

In my experience, the bungs I've installed have stood proud of the surface and needed to be chiseled /planed then sanded flush. Thus, varnishing had to occur after gluing them in place.
