Is there an easy way to remove and replace the headliner in a 49? I need to run some new cabling and was thinking of running in through the overhead instead of under the deck. Just didn't know if it was easier one way or another.

There is a special tool available from your Hunter dealer or you can use a CD instead...never tried it, but others say it works.

On my 49, I've pulled several sections of headliner.
To pull it, take a pair of needle nose pliers, and carefully pull out a small amount of fabric.
Once this is out, then just gently start pulling.
You can use a wide butter knife to re-insert the fabric.
But,,, here's your problem.
I would not fish wiring through the headliner.
Unless it is fully supported and tied up every inch of the way, you will see ugly bulges in the fabric.

I'm looking to install a larger TV and replace the Bose CD player with something which might have more flexibility. I'm assuming the wires already go up and over. Is it easier to run them down, under the floor boards?

You're going to have some challenges getting the wiring from the Bose cabinet up into the ceiling. The problem is the plastic channel piece going from the ceiling to the cabinet. Going to just have to take my word on this one.
If you go though the floor, it's more straight forward.
Wiring goes up into the compression post cabinet. Lots of room in there.
With respect to changing the Bose, I completely understand your issue
You are looking for something which "talks" hdmi, and is more plug & play.
The issue is that your speakers & bass amp are already installed, and sound quite excellent.
The solution is to ditch the Bose 18 receiver, and upgrade to a newer hdmi unit which will be compatable with the speakers. That is your best bet.

Some other concerns.
The chart plotter (if you have a Nav station Raymarine), is likely wired to your existing Sole tv.
This was done with the VGA output from the plotter.
It will be difficult to find a new LED TV with rgb input.
The plotters also had an adapter cable which allowed you to run composite video instead. This would be easier.
Alternatively, you can buy rgb to hdmi adapter units.
