I assume you've

checked and or replaced your fuel filters and bled the lines of air (at the filters, injection pump, and injectors)? If you have, and the engine runs for a while and then quits, I would check the fuel pick up line in your tank for an obstruction or it may have collapsed. Some have strainers at the end that can clog. Since you had algae in your tank, it may be that you have other crud in there, too, that may be the problem. If so, you'll have to have your fuel "polished" (or disposed of) and your tank cleaned out completely -- a job best done by a professional. If these actions don't solve the problem, I'd begin to suspect the diaphragm in the lift pump or worse - your injector pump is beginning to fail. Good luck with this.

I agree with Warren

It could be that the filters clogged up with the impurities that were left behind from the cleaning of the fuel.

your going to need a hand full of filters...

and keep on changing them until all the impurities are gone in the tank and lines. It will keep on cutting out until everything is clean. In a way you stirred up a hornets nest.

Agree with fuel but..

Scottish, how did you burn out the alternator? Alternator and algae balls seem to be two different problems.
