What is the best way (tools) to remove and replace wooden plugs above and below waterline.

Are you talking about soft wood plugs that are emergency thru- hole stoppers, or something else? for the former do a Gunni says.

If you mean bungs over screws , what I do is use a dry wall screw, driven directly into the center. when it hit the covered screw head it usually jacks the bung out, sometimes intact, but often in several pieces. Now if some idiot epoxied the bung in, be prepared to use a forstner and over drill for the next largest size,. once you chisel the bung out.

The web site Off Center Harbor has a whole video on how to remove old screws (Prior to re-fastening) and the bungs covering them. These guys do a lot of them. They drill them out with a bit slightly smaller than the bung and use a chisel to remove the perimeter that the drill leaves. It's name is Wooden Boat Repair - Refastening, Pt 2. - Removing the old screw... If your doing this it's probably worth a viewing.
