The vent for the engine and bilge fan are facing aft on my boat, but I've seen others with one facing forward. Is this a reasonable alteration. I also notice I don't have a cover for the engine exhaust through-hull. Is there a chance of having been "Pooped" and drowning my Atomic 4?

I don't think it will make a difference. It is not intended to be an air scoop. Look at the exhaust system on your boat. If it is proper the hose should rise above the exhaust port, and then down to the port. Water coming in through the exhaust outlet would need to over that rise then fill the muffler before it could find it's way into the engine.

flapper valve

Further to Mick's response, my exhaust hose has a one way flapper vale installed at the high point. This also stops water from entering the engine.
