I use a diverter valve to go either in the holding tank or to the thru-hull. The holding tank can be pumped out via a manual diaphram pump. The two exhaust hoses now come together at another diverter valve. Can I just use a "T" here?

You can use just a tee at the thru-hull, but...
If the tank discharge also goes to a deck pumpout fitting, there should be a y-valve in the line ahead of the pump, not just a tee.
