I had a gap like that on my Hunter 26. Fortunately the gap was on the transom near the motor well and wasn’t very visible.
I did unscrew the end cap and pulled on the rub rail and stretched it and was able to get it longer so that it fit back under the end cap.
( no “ that’s what she said” comments needed)
I am going to bet that you could do something similar and it would probably help to heat it with a heat gun as you stretched and pulled on it. My guess is there was something wrong with the polymer in that particular batch of rub rail and it has shrunk and hardened overtime.

The other side is fine.....just the port side has the gap. It is a 1999 so the "replacement rubrails" listed would not match. I think I have to fill the gap with something that will not look too obvious.

If the other (stb) side is fine, that indicates the entire port rub rail has been displaced aft breaking the bond between it and the hull/deck joint. Water can therefore penetrate the entire area unless removed, resealed and replaced. Not a cosmetic repair just filling in the gap.
