I have a Separ (German) fuel separator turbine type filter/water separator (similar to a racor 500FG). What is the frequency (i.e. # of engine hours) of replacing the 2 micron filter in it. Also I heard that the secondary filter on the Yanmar 2GMF engine (10 microns?) is not necessary with this kind of filter. Is it right?

Don't remove filters, add them.

Rafi: I do not think that you should run a diesel engine with fewer filters only more. The critical parts of these engines are cooling and fuel filtering. If you remove a filter, there is just another place for a failure to occur. In case of an emergency, I am sure that it would be okay to do this until you can get another filter. I think that the filter manufactures have a recommended number of gallons that the filters are rated for. I usually do mine once a year or every other year. I know we change them way too often, but as I stated about fuel filtering is critical. If you look at the price of an injector, you will probably agree that filters are cheap insurance.
