We have two fixed ports on the top of our cabin which are both leaking, one worse than the other. Has anyone tried caulking to stop the leaks. If so, which caulk did you use. If rebedding is the only answer, where can we get the gasket material and what caulk/adhesive is used to hold the port in place?

Silicone sealant
I'd try a silicone sealant before you rebed them. Just make sure you clean all around the present seal and have good sharp edges for the new sealant to adhere to. If that fails to fix the problem make a call to Beneteau for their advice on rebedding materials. They should have any unique seals or materials.
