Two items to look at
There are two items that could be doing this. The slider hatch will expand in heat and you will need to take that off and grind off the edges that being the case. Make sure to sand the edges smooth. The other which I would loook at first is to see if the slider is resting or being pressed down on the ridges it is sliding on. That being the case, then there are two things to consider. If you raise the fiberglass portion, you should see a rubber snubber on each side that sits inside the drain. Add some washers to raise that sucker off the ridge. The other problem could be the cut on the fiberglass companion way top which may not be cut enough thus forcing the slider lexan hatch down. Check these out and advise what you found. Dirt!
One additional problem that has an easy solution is just plain dirt. A good cleaning and a coat of wax may solve all of your problems.

Ray Bowles posted this a few years back. I hope it's still archived. If the link doesn't work, let me know and I'll do a cut'n'paste. I followed these guidelines, and trimmed the lexan panel down 1/8" in width with a carbide blade skilsaw (go slow so it doesn't melt) and it works great.

Fuzzy Velcro
A while back someone on this site suggested affixing long strips of the fuzzy half of Velcro to the fiberglass on which the hatch slides. I did this and have had good results. Occasionally I spray some McLube on.

I would have a hard time to consider this without more information as the velcro will scratch the gel coat and wear it off. Catalina on their 250 adds a tape that works well for the slider to slide on. Only one problem is that is comes off after 6-12 months. Another item may be a thin strip of maleron plastic screwed on top of the ridges. Make sure the screws are recessed Crazy dave

Clarification
I should clarify. The fuzzy velcro I referred to is a sticky back tape. The sticky part goes on the fiberglass ridge and the lexan hatch rides over the soft fuzzy face. The hooked (scratchy) part of the velcro isn't used. I've had mine on for more than a year and it hasn't come off. It gets UV protection (and continuous pressure) from the Lexan hatch sitting on top of it. When it does come off it shouldn't be a big deal to clean the residue and replace it.

Watch for screws
Our hatch would slide in quite well with the velcro (fuzzy side) attached to the deck. However it was catching at times and I discovered several long screws coming in from the sides about 3/4 along. They need cutting off. Out hatch is still leaking. Bloody thing.
