how do clear the drain from the amchor box

Put a water hose to it from the anchor locker down. Don't use any harsh chemicals which may not be eco friendly. You may try snaking a wire down but remeber you are dealing with plastic fittings which may be old and britle and the last thing you want is water inside the v-berth.

I'd do the opposite...

Stick an awl, screwdriver blade or whatever fits into the thru-hull from the outside and ream it out. 'Cuz the blockage has to be plugging the thru-hull...and it's a lot easier to accesss from the outside than from the inside of the locker.
