Gustavo,

May have a bad voltage regulator, a bad battery selector switch, a loose wire or bad connection or, or, or .. Take your volt meter and, starting at the altenator, check voltage output ( should be >14v) at each connection from altenator to batteries... at some point you won't get the >14v reading. That will be your problem.

buy a cheap voltmeter....

Start with the motor running and the big wire at the alternator it will read 14+ volts and work towards the battery + terminals where the voltage drops considerably is the problem. Could be your switch, or an isolator or a bad ground or a loose wire on the starter. Good luck.

Speaking of regulator,

Are you sure that your regulator is even installed. West Marine only sells alternators with NO regulator. They must be purchased separately. At least that's what their last catalog said. Remember, an installed alternator needs a regulator to function. A bench-test by the manufacturer does not. Gustavo, we really need a lot more information.

stealth fuse

On my 380, it turned out to be a bad inline fuse between the battery and the alternator.
