I have removed my cutlass bearing and I am ready to install the new one but I have question regarding the two nylon screws holding the bearing in place. The new bearing that I got from Beneteau has 2 partially drilled holes but they are way too far inside and don't line up with my actual screws position. Are the nylon screws only pressing on the cutlass bearing or do they need to set in small holes drilled in the cutlass bearing.
Thanks in advance for the help.

They should set in small holes so they hold it from rotating (in case it does). It's strange that the holes are in a different position but if it fits OK then I would say just make to small holes yourself.
